Good question! When a tag is marked 'common' it will appear as an option in our filters. This just lets us avoid having multiple instances of the same tag clogging up the filters (i.e. it doesn't reflect any sort of judgement on the tags themselves or how often they are used).
The reason that many freeform tags like this are currently not being wrangled (and thus not appearing in our filters) is that we're still working on the best way to use them in our filters. The majority of 'freeform' tags will ultimately be marked as 'common', so people will be able to filter by tags like 'pegging', 'safer sex', etc. However, this obviously has implications for performance since there are a lot of these tags. We're currently rebuilding our search and browse interface in order to improve performance while enhancing choice and control on the part of the reader. In the meantime, our tag wranglers have been holding off on marking tags like the ones you mention as common and focusing on dealing with fandom and characters.
One of the new search features we're hoping to build in will be a tag search, so it will be easier to search for specific tags (rather than, say, 'safer sex' in the body of a story). In the meantime, our search box does search across all fields, while clicking on any given tag will bring up other works tagged with it.
